I was just going to mention this. Your hard drive is spinning down because the computer is not being used. To stop this from happening, click on the Systems Preferences icon in the Dock, click Energy Saver, and uncheck 'Put hard disk(s) to sleep when possible' and close the System Preferences.

See if that makes a difference.

put hard disk to sleep has ALWAYS been unchecked, so I doubt that that is the problem
 
when intel cpu's change speed their is generally a couple of seconds of slowness before it settles at that speed.
