Not with unsupported Macs. Based into your questioning, seems you are way over your head. Maybe it's time to study what is your best course of action.

PCIe 3.0 blades run at PCIe 1.1 into MP3,1. Do a search here and find how people enable/change it to PCIe 2.0 with pcietools.

You will need to do it every power-on/reboot unless you do it via daemon.

I’ve tried various times using various versions of setpci to try to change card speed for any pcie card I have. It seems to never be able to change from rev 1.1 on my 3,1. SIP is off, pci debug value is set (not sure off top of my head if it’s in nvram or in the boot.plist file as I’m mobile right now).
Do you have ideas or your own walkthrough / process to take to do so?

When I bricked my 4,1>5,1 around September, I used the my 3,1 for a week or so and back then I used the same recipe that people had been using here and worked for my PCIe 3.0 x4 blades. I don’t have a write up.

Btw, I know that some blades that are PCIe 3.0 but not x4, seems you can’t enable it to work as PCIe 2.0 with a MP3,1.

No need to inject. Enough to use rEFIt with nvm express efi driver, rEFIt will load it automatically during boot.
So I can simply use rEFIt on my MP 3,1 to boot NVMe drives without any patching bootrom?
it looks like more safely way to boot nvme on 3,1
 
Not. NVMe is not bootable on Mac Pro 4,1 or 5,1. It's also not simple to use and unsupported, which means any OS update could break functionality.

AHCI PCIe SSD is bootable and completely supported. Kingston HyperX Predator would be the best easily-available example. Samsung XP941 and SM951(AHCI version) are two other, harder to find examples. The SM951 is the fastest, but in ordinary use, the difference isn't noticeable.
nvme drives now are supported in those macs. Not sure about the 3,1 but you can also use an apple ssd from a macbook, in a pcie adapter 4x from ebay. That works well.
