I'm using MobileMe now and have it forward to my SoftBank address so I can get my custom email tone and longer vibration AND the visual popup from SoftBank instantly (MobileMe PUSH). I believe you might be doing the same if I recall correctly from the big "iPhone in Japan" thread.
If you really want to turn off the "You got a mail" popup, you can do it from the "My SoftBank" shortcut in iPhone's Safari. Just log in and you'll see a preference for visual noticiation on/off or something like that.

Remember in that other thread of yours about 'best Cydia apps' how OpenSSH was the first app I mentioned? This is part of the reason why.
You can use OpenSSH to access the iPhone's files, and to transfer files like themes and stuff as well. I'm not sure what client you would use with Windows, but I'm sure a quick forum search would reveal the answer.

I used Pwnage Tool for the Mac, in expert mode - I unchecked activation, and unchecked the stupid pineapple logo. Worked like a charm on both 2.0.1 and 2.0.2 ...
