Apple employees use Macs should also be seeing this problem or is it specific to particular machines?

I think I may have found the solution. I vaguely remembered changing how minimized windows are handled, so I check out the system setting and disabled "Minimize windows into application icon" and it seems to have fixed the problem.

Bummer. It only worked until the next time I used Finder on another desktop. I'm horrified this is still going on. I wish I had read about this before updating.

There is a clear way to greatly reduce the probability of occurrence, but at the expense of some experience。
Disabled reveal Desktop。
Not sure I know that setting, where is it exactly?

What I do is minimize and then open the window again from the dock, after that it behaves correctly. It's irritating having to do that every now and then, but at least there is a workaround.

What about Sequoia, anyone knows if it's fixed there?
The "superposition" bug seems to be gone in Sequoia. But there are still other issues, although I don't know if they are related. In general Spaces is really unreliable with regard to showing windows consistently across multiple desktops. The apps I have identified which seem to be affected (until now) are: Finder, Calendar, Preview, System Settings, Activity Monitor. All these apps either don't show up in the respective desktop even if their desktop is enabled or are only present in one desktop, when the "all desktops" setting is enabled. Toggling between settings sometimes works, sometimes doesn't. Preview and other Apple apps are also affected by another annoying bug, where the setting "Open each file in its own window" is totally ignored and new files are always opened in tabs, which are very difficult to find, if you have several windows open. Preview is also messing with USB ports and preventing connected phones to be recognized (sometimes). This is just a selection of issues. There are others, but this is for another thread.
