USB Not Working in El Capitan

I have DP6 and a 2015 rMB. Exactly the same experience. I need to reboot to get the USB port to recognize devices. With the 3-in-1 adapter, VGA keeps working, though. Only USB port is affected.
I'm also having problems with a receiver plugged directly into my USB ports on my 2015 MacBook Pro. The software is TurningPoint 5.0. It no longer recognizes my receiver. I've tried two different receivers on both USB ports. No success. Both worked flawlessly under Yosemite. Any suggestions?
I can't relate. The only thing I have is my Apple Bluetooth keyboard and Magic Mouse disconnects after not using it for a while. It's annoying as hell but I think this is by design. I've looked everywhere and can't seem to disable this 'feature.'
If there's anything I'd like Apple to add in El Cap is the "Keep-alive" setting for these devices in Power settings maybe.

I've seen an issue with a USB hard drive, connected through a hub. Drive spins down, won't spin back up until after a reboot.

I think the issue may be usb devices connected through a hub. Are you using a thunderbolt hub?
I'm having this problem without a hub for my keyboard, a USB Ducky Zero keyboard on a Mid-2011 Mac Mini. The fun part is I use whole disk encryption, which means I have to enter a password to unlock the disk at boot time. The keyboard works for that part, and goes dark the second the disk is unlocked and the OS starts loading (I can tell because caps lock no longer lights up at that point). I just upgraded from Yosemite production release to El Capitan production release. Any thoughts would be welcome, as my computer is DOA without its keyboard.

After upgrading I had two of three of my external USB hard drives randomly disconnect. One is plugged straight into the iMac. It also has a separate power supply. The other is connected via a Thunderbolt dock and is supplied just through USB. The dock itself has a power supply.
I reset the SMC yesterday. I'm not sure if it worked. We lost power last night. I have a UPS but the drives aren't all on it. But you could always try reseting. There is no harm in trying that.
Having the same problem with my 5k iMac.
Before I slept I was on Yosemite and all my externals were fine. Next day the drives will load then be disconnected. Apple fix this soon!
I thought beta testing was done for this???

Similar issue (HDD connected via an ExpressCard USB3 card which worked happily under Yosemite after a few tweaks of kernel drivers). I was even surprised to find the HDD under system information. Anyway it's useless as it's not mounted under /Volumes.
Same problem here. Loading the iPhone over night is impossible. But - the USB-Ports on the back of the iMac are still working while sleeping. Only the devices connected to a hub are disconnected. I use two hubs, one with separate power-supply. The keyboard is also plugged to this hub - and works fine. I'm going crazy....

I got it to charge last night by going to the Energy Saver control panel and selecting the button "Prevent computer from sleeping automatically when display is off" and leaving the laptop open. If I closed the laptop cover, then charging was immediately disabled, but leaving it on worked, and I was able to charge my devices.
In addition to my USB drives disconnecting I've now had the no power via USB. I plugged my iPhone in while my iMac was asleep. It wouldn't charge. Even after I fully woke up the iMac it still did not charge. It did charge after I disconnected and reconnected the cable. The cable is plugged directly into the iMac.
I rebooted and let the iMac go to sleep. The next time I tried charging while asleep it actually did charge. So for me the problem is not constant.
I have issues with USB Hard drive Docks. Mounting drives via USB causes finder/the mac to hang (most of the time) — when and if the drives connect, they are slow. This all worked fine in Yosemite.
Taking the same bare drives and connecting them into a Thunderbolt bay in JBOD, they mount just fine.
Seems there are still 10.11x issues with USB.
Also, my USB DAC cuts to static randomly or requires on / off cycles after booting the Mac.

I have the same problem with my Ducky USB keyboard. I contacted Apple and they said to reach out to Ducky. I have a couple of machines running El Capitan that have the same behavior. The keyboard works fine on my Yosemite machine. In El Capitan, the kernel messages show an error when I plug the keyboard in. On Yosemite, the device shows up as "XHCI Root Hub USB 2.0 Simulation". The El Capitan beta release notes mention they did some work on the USB stack. I haven't contacted Ducky yet, but will update when I do.
