I'm afraid he (and you) are wrong. Handbrake uses 'x264 (h.264 main)', anamorphic encoding, and b-frames when you use the AppleTV preset -- all of which are not compatible with any current iPod hardware.
I use the H.264 option in Visualhub and it plays on ipods and iPhones.
I never said anything about not being able to use h.264 with an ipod or iphone; it's the preferred video codec. I just said that you cannot use the default AppleTV preset (which uses the options I listed above) and expect it to work with the iPod.
