Reset your PRAM, that should do it.

EDIT: I seem to remember reading that the GT120 was not supported by the web drivers.
I am using a 4K monitor (Dell P2415Q an SST Display) so I thought to hook up a 1080p LCD to the DVI of the GT120 and was able to get logged in once I cleared the boot arguments. It was on the native driver at that point. I was able to set it back to the web driver again and still got in ok. So something up with the 4K display for sure. I have it connected to the mDP and it is not even detected (even though I get the grey boot screen on it with the DVI disconnected).

Reset PRAM a few times but that didn't help, incidentally does that force OS X to use the native driver?

Going to proceed with the update and the update the drivers, swap back in the 980Ti and see if I get to desktop on the 4K
 
I was able to get the OS and drivers updated. Once I did, I was able to put the 980ti (DP) back in at the same time with the GT120 (DVI) and got a desktop on both. So the process worked for me, just some off behavior between my GT120 on the P2415Q.

Edit: Posted in the thread about the P2415Q, but may be more of a Nvidia Driver issue, not sure really...

So it looks like the game plan for people with unflashed cards is:

1. Enable remote management and test it to make sure it works
2. Boot single user mode (cmd S) and enter sudo nvram boot-args="nv_disable=1" (should be able to do it blind)
3. Input the reboot command
4. Remote in and install OS X update
5. Reboot
6. Remote in and install Nvidia web driver
7. Reboot one last time

Alternatively you might be able to hack the web driver to bypass the system check and install it first, then install the OS X update.

(Correct me if I'm wrong as I don't have an unflashed card to test)

Can I just check, for unflashed 980Ti cards, do you have to go through this process for every single point upgrade? Or is it just for major updates i.e. 10.9 to 10.10?

And for MVC's flashed 980ti cards, the process is just to update the web driver first, then update OSX without swapping in a GT120?
