I just found on Google that those particular permissions of mine (something to do with JavaVM) is a common problem and not serious to the day to day operation of the computer. There also seems to be no solution to it.
Whether there's a connection between it and bootup/shutdown speed is also an open question.

I think not, have the same JavaVM coming back, and my bootup speed is still 13sec.

Darned if I knew what is is!

The "fastest" thing to do, if you have a large external drive, plug that in, make a backup with TimeMachine. Reinstall Mac OS X, when setting up your account, choose to import from TimeMachine backup, but not everything, leave for example programms out, or only import your account.

Does anyone know if erasing my OSX drive and reinstalling will mess up my Win 7 bootcamp parittion?

13 seconds for me from the moment I press power.

I only have Office 11, iTunes, Chrome and a couple of other business apps installed.

Just did a new install, erased original disk in the process.
Strangely boot still takes around 25 secs.
So whatever the reason, it's pretty mysterious.
Giving up now and will live with it.
