Eaton Centre is still a “flagship”, even as it’s no longer a new flagship.

Whatever the finished outcome of “The One” at 1 Bloor West — whichever developer-builder completes the project — it is my understanding Apple still have first right for refusal on the allocated, finished retail space. So although much-delayed, Apple may still end up expanding there after shuttering the Eaton Centre location.

I think you know what I mean by flagship, and Eaton Centre isn't one.
Sure, it was improved recently, but only to bring it up to today's standards.

Regarding 'The One', I thought Apple pretty much walked away from it entirely.

Indeed!

Going back to the first time I witnessed a chain retailer open a “flagship” location, way back in the late 1980s, I learnt to recognize the moving goalposts which constitute a “flagship”. Panned back, regardless of the business’s scope, the shared trait of a flagship location is a location remains a “flagship” until the lustre of that flagship — i.e., that “new-store smell” — wears away and subsequent locations “one-up” that flagship. :)
