I just got off the phone with an Apple tech and she was aware of the problem. She suggested a soft reset that actually worked. What you do is hold the home button down and the power button down until you see the little Apple logo. Release the buttons immediately, do not keep holding down buttons. That was it.
I believe I was the first one to raise this issue over on the SE Order thread, though Hickdead quoted kpeex when he started this thread dedicated to the issue.
I solved my issue by buying a new Bluetooth earpiece that works with the SE. I'm okay with having had to buy the new earpiece, because its audio quality is better than the old earpiece was with the old phone. I also bought a new set of earbuds for music, which don't work for phone calls, but they were inexpensive and provide spectacular music quality. So as one of the OPs of the issue (if not the thread) I consider my problem resolved in a satisfactory, if not an ideal, manner.
I think we've determined that the problem is that the SE is incompatible with a lot of Bluetooth devices. For some folks, the only solution will be to return the phone or not use Bluetooth. For some car models the phone just won't work on Bluetooth, which has got to be disappointing for them.
I hope Apple can fix this in software.
I have the same problem. It's my first iPhone. I got it because I liked the small size with the updated internals, but I think it's going back and I'm gonna wait till they fix the issue."kpeex" posted this in the SE ORDER THREAD but I'm having the exact same issue with my SE and I wanted to make a new thread about this problem.
I actually had to return my SE back to Verizon because my Bluetooth calls reception quality was terrible. Playing music or YouTube videos through the Bluetooth was excellent but when it came to phone calls, the sound was constantly cutting in and out and sounded "scratchy" and distorted.
Never had this issue with my previous 6S or my work-issued Android phone. Tried my SE in a different vehicle and got the same results. I've unpaired and repaired and I even restored my SE and set up up as a new device but nothing has worked.
I'm hoping that my SE was a "lemon" and this is not a known issue for this model. When I receive the new replacement, I'm going to hold off updating to 9.3.1 and see if it might be a software related issue.

Assuming you mean 9.3.2. That's good to hear. I got my SE two days ago and I have this same issue. I haven't heard about it until I got my iPhone, and now I see there's a thread about it with four pages...Potential good news....two different posters on the Apple iPhone Forums are reporting that 9.2.2 fixed their BT problems. Now it just needs to leave the developers' hands to ours.
No Bluetooth problems anymore with my SE on 13F51a. Problems solved on my Jabra and my BMW car and connecting to my Garmin GPS.
I'm having same problem with my two new iPhone SE 64 GB. Voice is exrtrimly scratchy and distorted in Ford and Volvo. When I pair my old iPhone 5s and 6 voice is crustal clear. Basic troubleshooting and quick fixes suggested here did not help.
Shame on Apple.
The problem is clearly with iPhone SE, is worldwide and they are aware.
Apple should admit it officially and advise on remedy the loyal supporters Worldwide.

Apple has admitted that it's on their end and they are working on releasing a software fix. Some Beta testers have reported that iOS 9.3.2 fixes this issue but still not officially confirmed though.

Sorry I didn't reply sooner. I was out of town and not checking the chat boards.
I got the Phaiser Tecton BHS-730 Bluetooth earbuds. Note that I didn't get them primarily for phone calls. I got them so I could listen to music without the nuisance of a wire when I go walking/jogging and on the airplane when I travel. But I then tried them for a phone call and had the distortion. This was on release day, so I posted over on the SE Order thread.
The merchant (on Amazon) I bought them from sent me an email asking if I had received them and how I liked them, so I replied that they worked great for music but not for phone calls. The merchant offered to refund my money. (In any case, Amazon would have taken them back) After that, I went to the Verizon store, where I was told something about 4G being "too powerful" for older Bluetooth protocols, and I bought a Bluetooth earpiece for phone calls, but decided to keep the BHS-730 because the music quality was so good. And it was after all this that HickDead and dcpmark explained that the fault was with the wonky Bluetooth concept and Apple.
Note that my 67-year-old ears are not as sensitive to music quality as the ears of an audiophile would be. To me, these earbuds are wonderful for music. I still like them. YMMV.
