I've noticed a longer delay at times than in earlier versions of iOS 10, but haven't seen it where it just doesn't recognize it.

Yeah I'm use to the long delay, but every so often it flat out doesn't see it. This is across 4 devices with at least a dozen different cables.

Not normal restore in iTunes or try a different cable maybe your cable is defective. Did you check the lighting port to see if it has lint ?

I said its 4 devices, 12 lightning cables and it started after 10.1. Definitely not a lint issue. If it was lint it would be every time and plugging it in a second time would not work like it does. I know your trying to help, but its definitely not a hardware issue.

I have the same issue with my iPhone 7 battery case made by Apple

What I have seen now a few times with iOS 10.1.1 is that when I plug in a cable once in a while I get multiple vibrations/dings in a row sort of like it connects and disconnects a few times before it stops and stays connected and charging as expected.

I submitted a bug report to Apple. I noticed that once on 10.0.3 but only once. The not recognizing has been happening more and more often for my devices.
