People have carried 15-17 inch laptops for years and no one blinks, yet someone brings out a 13 inch tablet and people flip out about how it isn't portable. I completely get that some people don't use their iPad as a laptop replacement, and for them, 9.7 may be more comfortable as a media device. But for those that are using their "pro" tablet as a laptop replacement, the 12.9 is much better for productivity simply because of its screen real estate.
Yup! That's how I do it! Laptop + uber iPad, all in one "lightweight" (MUCH lighter than my former 15" rMBP) device!

Two things I didn't care for about the 9.7 inch. For one, the size, and my eyes are not going to get any younger as they are old now, and the second reason is, it only has 2 gigabytes of memory. Hopefully next year or perhaps this year the the follow-up to the 9.7 iPad will come with 4 GB of memory, and then maybe I'll give it a try for what I Use it for. For now the 12 inch iPad Pro is working very well for me as a replacement for my MacBook Pro 15 inch.

Of course The 9.7 size will still be a possible problem, but I'll see if I can get over it. :D

The 12.9 inch iPad Pro is a very niche product. I think it is an aberration for those who just want to do tablet stuff such as light browsing and video streaming.

This is my version of split screen with picture in a picture

This I why I ended up with both. I guess it's not for everyone financially but both of them have positives and negatives depending on your needs.
I have both, too -- but it wasn't extremely expensive. Last June I bought the 12.9" 128gb LTE on eBay (brand new, sealed!) for $799. Then, right after xmas I got the 9.7" WiFi 128gb on sale for $549 at Target. Total outlay was $1348, before taxes.

Or, you could go Apple Certified Refurbished route (purchased several Macs this way -- covered by full Apple warranty).

I would have loved the 12.9 screen but I ultimately decided that the size would be too cumbersome for reading and the like so I decided to get the 9.7. Would I have liked to try the 12.9-inch out? Sure, but I do not regret of my decision. (I cannot try it due to the country where I live).
Of course, best case scenario would be to have both... I think... I wouldn't mind to have both of them :p

I had both Pro's too. I bought the 12.9 but then sold it to buy the 9.7. Missed the 12.9 and was lucky enough to see someone selling a 128GB cellular for £400 ($499). When it turned up it was brand new and still in all the Apple packaging. A real bargain!

Now I have both I love em both!

Speaking of such 2nd hand deals, I am seeing someone selling off a 128GB 12.9 inch iPad Pro (Wifi + Cellular) for 1000 SGD, including a free Smart Keyboard and Apple Pen. Insanely good deal I must say, but tempted I will not be! :)

I have them both as well and often both of them have a 0-20% battery in the evening. I use one for reading while writing in Nebo on the other big one. Or the 9.7 is my to-do-notepad and I'm typing away at the 12.9.
The copy across your devices is brilliant for that!

When I'm studying or working at home, office, on the road I have both with them.
When I'm out and about, I have the 9.7+P+ASK in a smaller bag. Pint of water/lemonade, sandwiches, small monocular, Shure Se846's and a few other nicknacks in a canvas/leather satchel and I'm good to go for hours or the whole day.
Come to think of it, between family, being self employed for 15 years now and a full four year university study in the evenings I hardly ever get out these days. Let alone a whole day.
But it's nice to be able to do so :)

What is your use for having both?

Not as specific as yours. I just use whichever I feel like. I mainly use the 12.9 for YouTube videos and with the smart pencil. The 9.7 comes with me when out and about. It's with me now as on a trip to London and the south coast of England.
