Please read the first post, you need an Apple OEM or a flashed GPU that is compatible with macOS installer to upgrade to MP51.0089.B00. Even if your GTX 980 is MVC flashed and have pre-boot configuration support, it's not a macOS installer compatible GPU - it's a GPU that need web drivers to work.I have MacPro Early 2009 that has already been flashed to 5,1 and Boot Rom MP51.0084.B00
As you recommended, I have attempted to use the High Sierra installer to do the firmware update to MP51.0089.B00 before installing Mojave. Once the firmware is updated, i can install my Metal supported Sapphire Radeon NITRO+ RX 580 8GB.
I hold down the power button until it beeps and it appears to start the firmware update, but it seems to hang right away. It barely makes any progress in the status bar and just hangs.
What could be the issue here?
Should i attempt a fresh install of High Sierra on another drive?
Or do i need to boot into recovery mode and run csrutil disable prior to flashing this?

Got my mac pro 2 years ago. And did not know much about all the details of upgrading to mojave.
It has a 980ti gpu.
Last year when mojave arrived without much research, unfortunately, i updated to mojave.
It updated but it does not recognize the gpu, as would be expected.
I am ready and willing to switch to a recommended gpu..but not sure whether just changing the gpu will be enough to ensure that mojave will recognize the gpu.
What would be the best steps?

If you are trying to install Mojave on a Mac Pro 5,1 (2009 updated to 5,1 firmware, 2010 and 2012), you have first to upgrade your BootROM to version MP51.0089.B00 and to High Sierra 10.13.6, then you can install a Metal capable GPU and install Mojave.
