I like this shirt but shouldn't it be "ran that"?
It's a play on "been there, done that". "Ran that" doesn't have the same ring to it.

I thought the same thing, but think about it, its short for:
I have been there, I have run that.
Its not I have ran that.
Or else it would be: was there, ran that.
