Ok, this worked for the icon shadows but I also removed three files from the springboard bundle in Jaku essentials. It kind of returned the glossy dock reflections but not fully. Should I put any of these three files back in where i took them out?

OK, those may have been in control of your previous dock reflections. Not knowing how much you know about how these work, and knowing we have a bunch of new folks around now who may be curious, here's what those files are for:
In the pic of my homescreen below, you'll see a really strong reflection. That's from the mirror dock that has been posted in this thread a couple of times.
The second pic shows the files for that dock; the first file is the dock image itself--what the icons appear to be sitting on. It looks like there's no preview image next to that one in mine--if you opened that file, you'd see it was a blank transparent image. That's why the icons look like they're floating. The second file, the one with the dark preview to the left, is the dock mask; that's what produces the actual reflections.
Every dock theme has png files with those names. Many bundled themes also have a set hiding in that same springboard bundle. Whichever theme is highest in the list in Winterboard controls those images. Different combinations of images with those names will produce different results.
So if your Jaku theme is the only one enabled with those files, or it's the highest in the list, then yes, those files you removed were the ones responsible for your earlier reflections. Not knowing what else you have enabled, I can't tell you for certain what yours were doing, but since your dock did change, it's a fair bet they were controlling those reflections before you removed them. Without them present, most likely some other theme you have enabled is producing what you see now. (If there were no dock files enabled at all in any of your Winterboard themes, you'd see the stock dock & reflections--assuming you're not using another tweak to disable the dock.)
Hopefully that makes sense! (And you can set preview images in iFile like those below--click the gear at the bottom left, then on File Manager. Scroll down to the bottom. Enable Thumbnails, then change the number below that to 1000000.)
