I hope El Capitan will stay in the App Store.
My guess is that it will remain available. At least in beta, macOS Sierra system requirements exclude several models that will run OS X El Capitan. That's a different situation than Mavericks/Yosemite no longer being available, since any hardware that runs Mavericks or Yosemite will also run El Capitan.

You can, as alluded to by others, create a bootable USB installer of El Capitan and provide it with the computer you sell. The installer will not be linked to your Apple ID.

September (late September perhaps) is still a ways away. I'm going to guess they will come out with 10.11.7

Obviously the lack of a beta as we speak suggests I'm wrong ... but hey, a boy can hope.
That would be awesome, and it'll be even better if they fixed that "little" lack of graphics performance (although this last release has been perfect for me in that matter)

I hope El Capitan will stay in the App Store. I have a huge amount of old MacBook Pros lying around that I want to upgrade with SSD and more RAM to sell them later this year on eBay without an OS or a Mountain Lion redemption code what I still can purchase from Apple.

It would be bad if after the release of Sierra there is no way to upgrade them to El Capitan for the new owners when they never "purchased" it before.

If I do it myself it will be tied to my Apple ID and there is no way to do another legal clean install later. Or I have to create many new IDs now before it is to late and sell one with each MBP. That's not a very good option and I also don't know if it is allowed.

You can download the full 10.11.6 install and save it. Do that, then share it. The install is not 'attached' to your specific apple ID.

Because of all the newly unsupported Macs (such as the old MacBook Pro 3,1 I'm typing this on) I suspect El Capitan download codes will be available past the release of Sierra.

That being said, the install does not get tied to your Apple ID unless you enter it in the post-install setup. So that shouldn't stop you from selling those Macs with El Capitan installed.

The install is not tied to your AppleID, but if the new owner ever wanted to to a fresh install they would be prompted to enter an AppleID that was used to "purchase" El Capitan, and if they have not done that, they would be stuck. So what you want to do is do the clean install, then tell the new owner as soon as they get the system setup they should go to the App Store and "purchase" El Capitan so it tied to their AppleID if they ever want to reinstall.

Just to clarify. When you download the El Capitan installer application, that file DOES have your AppleID embedded in the file. But when you use the included installer.dmg file to make a USB key, that does not include your AppleID information.

Looks like as today there won't be any more versions of OS X El Capitán. I guess all efforts are now aimed at iOS 10 and macOS Sierra. Looks pretty much the end of the story.

Beta testing of Sierra began a few weeks ago, I still reckon that support for APFS in El Capitan will be in something greater than 10.11.6.

There's no reason to expect that APFS will be included in El Capitan. It won't be shipping in Sierra aside from being a developer preview version, so by the time APFS is in actual use by consumers, El Capitan will be 2 years old.
Apple isn't going to release 10.11.7 in September 2017, that's for certain.

It isn’t entirely clear what Apple’s roadmap is for APFS, but I concur that El Capitan will likely not be part of it either way. Such big changes are rarely made retroactively and Apple has been moving towards a single-update path, i.e. update = upgrade. Barring minor updates for orphaned devices, it is probably end of the line for El Capitan. Even Lion was only ‘supported’ for a couple of months longer than usual and El Capitan still receives security updates too.

Still no betas? Surely Apple will fix all the outstanding bugs in el cap between now and when 10.12 trundles out the door?
You won't be getting any more bug fixes in 10.11.x, and there's no operating system ever that has had all the outstanding bugs fixed. We'll see security updates, but that's it.

El Capitan received its first dedicated security update today. No more point updates, probably.
