When you say you followed these steps... there is a different method for installing El Capitan and mixing the two doesn't work. Issues with SIP in El Capitan mean the same method doesn't work as it does with Yosemite. I have successfully installed El Cap onto a fresh HD using the "Pikify" script created by RTHPJM and it worked fine. I always install onto a new HD or SSD so the original OS is untouched - then if any problems, I can boot back into previous OS. Were you previously running Yosemite with PikeYoseFix? If so that may still be launching causing some of the issues. The El Capitan thread has a lot more useful info that will help.

Definitely try an AppleHDA.kext from another Mac running Yosemite. You can also get it from the original Yosemite install application.

If you want to re-install I can give you a download link for an install image with all patches applied, all you have to do is mount it and use SuperDuper to clone it to a small partition on your mac, then boot from that partition and follow the install process as normal.
it will save you allot of time.
Just PM me and I'll send it to you, it's patched for 1,1 and 2,1 Mac Pro's

He used YosemitePostFactor to do the install which is accomplished by using old 32bit kext to provided support for old hardware. It was originally developed for Mt Lion and worked ok but still had lots of issues, like not being able to update. Tiamo and PikerAlpha's boot.efi is a MUCH better solution as OS X is completely vanilla besides the two efi files.

This huge thread is a great source of information and I've been reading through it very thoroughly now. I would like to know though, whether it is possible to take a cloned Yosemite system - from a compatible Mac that can run yosemite natively - and modify it in a way that it will run on my Mac Pro 1,1. I do not want to install a fresh Yosemite on the 1,1 because the system has to be identical to the one from the newer Mac Pro. Do I only have to replace the boot.efi on the cloned hard drive or is there more to be done to get it up an running on the 1,1?

I have Cloned copy of the patched installer for Yosemite 10.10.5, made with SuperDuper! if you want to Download it thats, your easiest course of action, the installer is made as per Hennesie2000 Guide. You just mount the image clone it using SuperDuper to a small internal partition, then choose that as your startup drive.
Reboot and follow the installer instructions as normal.

Ok so basically I followed Hennesie2000 Guide instead of using a USB stickI used a partition of one of my internal drives, after I patched the installer as per Hennesie2000 guide and installed Yosemite.
I decided to Clone the installer drive i used using SuperDuper! So when you use this you go through the installation process but it's a patched installer.

So when it's installed you have a fully working Yosemite 10.10.5 that works perfectly on both 1,1 and 2,1 Mac Pro's.
it's not a copy of an existing install it's a copy of the patched installer.

Thanks for that explanation. The thing is, that I definitely need a cloned copy of my pre existing system with all the installed programs so that the systems are identical no matter on what machine I am currently working.

Why dont you install Yosemite using the installer, then use migration assistant to transfer from your previous installation's apps and Data.

Somewhere in this thread I read that this will overwrite the modified files again so you'll end up with a non bootable version of Yosemite.

Just replace the boot.efi

oh right yea audio was working and i found out that the kext doesn't work but here i have removed it. your patched installer does work thank you very much anything i can do in return?

I sent you a PM with a download link and recommended instructions.
I am booted from an External drive that had an edited version of Yosemite to work.
When I use the installer it says that Yosemite is already installed.
How do I get it to install on the other drive that was original startup drive?
