I have noticed this behaviour in Mail App.
I have noticed that this erratic behaviour is also happening in Whatsapp notifications.
All the WhatsApp notifications disappear from the Notification centre, the moment Whatsapp is opened even if it is immediately closed without touching/ opening any chat.
This occurred in all regular releases iOS 10.2.1, 10.3, 10.3.1.
This also occurred in all their betas.

It does that with some apps. Mail, Facebook, WhatsApp, etc but not others twitter, messages, Apple News, etc. it's very weird. Mainly noticed it post iOS 9 when Apple decided to remove notifications being "sorted by app" instead of "recent" as we have now.

So I just tested again and now my mail notifications only would populate in Notification Center when I've opened the mail app. This is opposite of uandme72's behavior. Faith is diminishing.

Could this be because the mail app is showing brand new emails that it just downloaded/updated? (vs uandme72 having downloaded mail cleared out of Notification Center)

Seems to be working as intended. It may be restrictions on how notifications work in iOS.
I dont agree with this because the behaviour should not change based on whether you Clear all older notifications or not.
The erratic behaviour for vanishing mail notifications from NC starts to occur only subsequent to clicking the "Clear" button at the top right of NC multiple times to remove all existing notifications.
The new mail notifications dont get removed from the NC by opening Mail App, if the "Clear" button had not been pressed multiple times to delete all existing mail notifications.

The desirable and expected behaviour is that the new notifications should not get removed from the NC due to opening of Mail App, even if the "Clear" button has been pressed multiple times to delete all existing notificaitons.

Sounds like there isn't much to do but hope that Apple might do something about it at some point.
This "some point" is so uncertain, which is why it creates frustration and trouble.

Unfortunately that's how it is short of Apple replying to someone about their bug report with some more specific information about a possible fix (or an update coming that addresses the issue).

The bug where changing the background refresh setting for one app turns it on for all apps still exists in iOS 10.3.1. It's really annoying when you have 200+ apps and only have 10 enabled and suddenly it enables the rest and I have to go and turn them all back off again. I filed a bug for that back under iOS 10.0.1. Apple never responded.

Did your phone has by any chance been dropped? You should go to Apple Store. Probably something went wrong with mainboard + display connection.

There is no such thing as a Apple Store in my country. So I have to go through my carrier. The phone hasn't been dropped any time recently. But of course, it has fallen down from the couch in the past. The phone itself looks brand new, and the issue occurred out of the blue while I was sitting on the bus this morning.

Tried to restore it, that just resulted in it going completely dead. It was impossible to restore it (so it shouldn't be the cable/display connection as that shouldn't affect a restore of the phone, and it shouldn't force the phone to go into a constant reboot either) and now it won't react to charging or anything. it's completely dead.

Possibly a problem with the power management controller. Do you use your phone in water (rain, shower, etc)?

Bug report: in messages when sending a voice message, it only records static. The microphone works just fine with all the other applications.

Seems to work fine here with iPhone 7. At the very least doesn't appear to be a general iOS issue.

My iPhone SE is stuck in a boot loop when I updated to 10.3.1.
The update process uses over an hour to get to the Siri page, where the screen completely freezes. It doesn't react to any touch and if I try to lock it and unlock the screen, it just stays shut on the passcode page.
When I restart it, it works again, until I get to the Siri page again.

I have tried updating it and reinstalling it, as recommended by Apple, but this hasn't helped at all.

Does anyone have any advice/ideas?

Sounds like bad firmware. How did you update. Over the air or through iTunes?

It updated two days ago and then the iPhone updated yesterday and have been stuck in the loop since.

Sorry, I think it was 10.3. I'm fairly regular with updates, but I think it was 10.3.

Gotcha. That's very strange for this to happen on such a small incremental update. A DFU restore may be necessary.
