Have you noticed the new sounds for the keyboard? Now backspace, return, space (basically all of the keys beside the letters and numbers) sound different.

From the release notes:
  • Face data will be reprocessed in iOS 10 beta 4, resulting in any named, favorited, or merged face data being reset.

Is this really the case? I've spent quite some time organizing them :/

You should expect that this may be reset again at some point, almost certainly so in the GM. Also, once again, in the release notes there is a note there is still no sync between devices for faces.

This is listed under Known Issues in the Release Notes:

Phone
• Voicemail transcription (beta) is available on iPhone 6s, iPhone 6s Plus, and iPhone SE with Siri
language set to English (United States).

I am very hopeful that this means that it is a known issue that it only works on these devices and in the US and that it will roll out to everyone in the future.
That has been in every release notes for iOS 10. What would be the known issue? That it only works on these devices? That's not an issue, if they flat out tell you.

Tapping the body of the text window in quick reply no longer closes the window, but now opens the messages app. I don't remember this being the case with beta 3, but as you can see I don't have a great track record with this stuff.

New in this beta when you use quick reply and tap on the message window, it now opens the Messages app (previously it would just dismiss Quick Reply and return to what ever app you were using.

I consider it an issue if it doesn't work on the full fleet of devices and it was not called out that way.

Unfortunately, yes. I'd wait the beta period out before going through all of that again. I personally had quite a bit sorted and not going to touch it again because I had a feeling this would happen during beta period.
