Has anyone tried downloading the 9.3 ipsw and restoring their phone as a new phone? (Apple had a nice long document for you stating that by installing pre-release software you may have to restore your phone to factory settings)

I've had issues like this in the past with other pre-release software and doing this has fixed my issue 100% of the time. I'm sure there are legitimate people in here who were testing the application but Apple explicitly says use this at your own risk and do not use it on a production device (or a device that you solely rely on). Especially if you don't pay for cloud storage for your pictures and documents.

One thing about pre-release software that some people may not know is that if something is broken in one seed, it will probably carry to the next seed and be apparent in the final release due to a broken configuration file that it assumes is correct. Delta seed updates only update the items that have changed not the entire OS. That's how you've been getting away with 130 MB updates instead of 1.9 GB updates.

I tried a fresh install of 9.3. Issue still happened from backup. Tried again as new and issue came back in a few days.
 
Did you do a OTA (Delta) update or did you update through iTunes (full update). If you did it OTA then you need to try doing a full update through iTunes.
The OTA update from the beta to release is the full OS; roughly 1.5GB in the case of 9.3.
 
To me this seems to be a bug in 'deep linking'.
Restoring from IPSW won't help.

Does this mean even if you don't restore from backup and install a fresh copy of 9.3 you'll still get the problem? Once this "deep linking" issue occurs it's got to be patched?

The only thing that I've done that helps a little bit was disable java script in safari. It at least makes safari somewhat usable. It doesn't help with email links and you can't launch youtube videos.

Why isn't there news about it anywhere? Why hasn't apple said anything about it? Are they aware of the issue or not?

It seems like I am the only one effected among my friends. It seems only a small fraction of the users are effected, and that worries me the most. I don't want to wait for an update from Apple for days just use safari like before. At least they could've said something, even "we're aware of the issue and working on a fix" would be much better than total silence.

Given how few people are affected they are likely still trying to investigate it and might not be something that made it up high yet. And while they have certainly made statements about some issues before, it's usually not something all that usual basically (and often enough needs a fair amount of media and general attention to receive that response).
 
Something that is puzzling is that my iPhone shows iOS 9.3 version 13E233 is installed and I read on a site that 13E233 was for iPad and 13E234 is for iPhone. Can anyone tell me what version of iOS you're seeing on your iPhone?

I checked my iPad Air 2 and it shows 9.3 (13E233).

I was in the processing of logging a bug report and noticed this.

Edit: Based on this https://ipsw.me/9.3 it appears 6S' get 13E234 and the article was incorrect in saying "iPhone" generally.

If this issue goes on indefinitely I may have to temporarily switch to the other side. This is a deal breaker.

Make sure to do a bug report if you're experiencing this so hopefully it will speed up a fix from apple.

You're assuming Apple doesn't know about this. I believe Apple knows and has just put a low priority on fixing it.

The decision to release this iOS update a couple of days ago was not made by a software manager. This iOS update release deadline was set by someone in marketing at Apple to coincide with the "Let us loop you in" media event. If the iOS update was not ready, do you think Apple would postpone the event? No, they'll just release the update (containing minor bugs).

This isn't a minor bug. This may just be my experience, but for what it's worth, I had all of the public betas and I never experienced this.

I updated from latest iOS 9 yet I still have the bug. I don't think it's from updating from beta.

Latest public release. I think it was iOS 9.2.1 I never try beta versions.
 
Ok this is getting out of hand, now my iPad Air 2 has the exact same problem. Whis is also on iOS 9.3 from now on I am never going to update day one, never.

I feel like patient zero on the beginning of an epidemic. :(
