Yes, I've the folder, yes SIP still disabled.
I already tried to download .pkg files manually and copied to /Library/Updates/031-71809 - Nothing -View attachment 644465
You really shouldn't be copying .pkg's in there manually - you should let the app store do its thing. Did you have the folder already, or did you create it? Messing with it like that could produce unpredictable results.
You didn't answer if you made a new USB patch with the updated tool and re-applied the post-install patch (including fixing permissions)?
Like I said - once you've done all that (correctly, without trying to take any short-cuts), you should just leave it alone with the app store running on the Updates tab and wait for the update to show up.

True. Sorry. I've pb3 version usb patch at the moment. Am I need the newest App Store version installer and tool? If yes, it will be more exciting because here isn't supported Mac at the moment. Mirror hunting oh yeah.

Well, just to make damn sure that the permissions aren't holding you back (no harm really in doing this), I'd do a recursive opening up of the permissions for the updater:
Go to the /private/var/folders/zz/zyxvpxvq6csfxvn_n00000s0000068/C directory and type

sudo chmod -R 777 *

...presuming you haven't already, of course.

I have the same problem I installed macOS Sierra PB3 with the latest patcher downloaded today Installed it and now trying to update to PB4 but it won't show any updates the folders mentioned prior to this post are on my system but the app store says there are no updates SIP seems to be disabled and tried the update patcher but no luck patching PB4 tired refreshing (I don't have any Mac I can access to download PB4)

There's lots of troubleshooting steps over the last few pages of this thread. Please try them (so we're not just typing the same suggestions) :)

Thanks for your quick reply :) I looked a little bit and tried patching, refreshing updates, reinstalling and repatching and repairing permissions but no luck I will try again later maybe the Apple servers are still busy with PB4.

You don't need it. Unlike previous versions you don't have to update all the "deltas" anymore. The updates are behaving like combos now. That is why (except for the first update PB2) I don't call the updates "deltas" anymore. I just call them "updates".

Anyway it means you should be able to update directly from PB1 to PB4 skipping PB2 and PB3.

Indeed if the update shows up in the mac app store it will appear as PB4. PB2 and PB3 have been deleted from apple's servers so you can't even update to PB2 or PB3 unless you previously downloaded the installers and kept them backed up somwhere.
 
@dosdude1, I have an issue...after installing PB4, the mouse and keyboard won't respond at all on login, so unable to login and I get stuck...Do you have an idea whats causing it? Thanks

Me, I'd boot from the latest version of the patcher tool and re-apply the post-install - just to make sure. Something could have gotten undone during the upgrade.

FWIW - I have Macbook Pro 5,1 late 2008 machine and noticed similar when updating (although I am using the DP builds); on first login after install it appeared to be stuck on login screen with mouse and keyboard not responding; however, I just let it continue and after several minutes the password field became enabled and I was able to login. So, maybe try it again and let it run for five minutes or so.

I'm on a MacBook Pro late 2009 and had the same problem first after installing macOS Sierra and then after each time I ran an update.
You can plug in a usb or wireless mouse and keyboard, log in, reboot and after that everything works fine
 
All the recovery patch does is set com.apple.Boot.plist to bypass the PlatformSupport check, and modifies prelinkedkernel for USB support. Nothing inside BaseSystem.dmg was modified, however making a modification to it may be necessary if the partition still proves to be unbootable.

Sierra Patch Tool --> Help --> "Send macOS Sierra Software Update Patch Feedback to Apple"...

I don't give up easy. :) Ok, so the USB Wifi adapter isn't a good fit. Luckily (via some searching and discussions with Czo), I found these guys: http://www.quickertek.com/products/mCard.html

And, no, Czo didn't recommend, as it's not an Apple part.

Going to try their mCard 2 (my A1261 MBP is on the compatibility list). Should give me 802.11AC and BT 4.0LE.

I'll let you guys know how it goes when it arrives (just ordered).

I figure that should fill all the requirements Apple is looking for.

Still waiting for it to arrive. Appears it left Chicago airport 2 days ago - so it's with Canadian Customs at the moment. As soon as they release it to Canada Post, the tracking will go live again and I'll have an ETA. Hopefully mid-week next week.

Edit: It cleared customs Friday (was surprised that our postal system sent me a notification on Sunday that they had it). Hopefully that means I receive it Tuesday or Wednesday! Then I'll get to play with continuity issues. :)

Edit2 (Tuesday - wee hours of the morning): Have I mentioned lately how much I hate our postal system up here?? Cleared customs on Sunday, but it's STILL in Mississauga (Toronto) and they're giving me an ETA of "by Friday". ***** kidding me?! UPS would have had it here by now! GRRRRR!

By the way, I think someone on this board suggested Apple blacklists users who hammer the software update cdn too hard. Do you think that's true? I've been waiting for my PB4 dist files to pop up and they still haven't after I performed the usual jig: clear - reset catalog - list - update - restart. Usually popped up after some shaking before. This time, I think I'm stuck. Even your tool doesn't seem to wake the monster up. Is there something special you do to "trigger" stubborn updates via the patch tool?

My tool does everything you described, nothing more... You may be on to something there, it seems that a lot of people have had issues since the PB4 update came out.

I finally uupdate my imac 9.1 to PB4 after using the latest versions of the tools and after a system reboot.

I can not upgrade to PB4.
I have an 9,1 iMac with PB2 installed. I patched the system with the latest version of the Sierra Patcher tool and forced the rebuilding cache. SIP disabled. Launched the update tool and selected PB4, refresh update and after patch update. Operation succesfully complete. Open apple store and no update available. Fix Permissions and then refresh updates, but still nothing. You can guide me on what to do? Thank you.
So the tool was able to patch the update successfully and you took the added step to fix the permissions again, all good.
Then, I'd reboot, open up the App Store, switch to the updates tab and if the PB4 update doesn't show up right away, walk away for a few hours - give it a chance to show up.

Edit: There have been several folks in other threads also having issues with supported Mac's not getting the PB4 update in the Mac App Store. It could mean that Apple's having server issues or they have implemented a back-off mechanism for those that hit the servers repeatedly.

Something smells different. Plus the addition of the system check for VMM capabilities is interesting. The .dist compatibility check now starts out with a validation of cpu virtual machine support (in our case Intel VT-x) with a sysctl on machdep.cpu that bypasses all else if successful. That's definitely a new approach. Maybe a sign of more surprises to come (?) Dunno if this is good or bad.
