I just got a Brother 3.0 software update from the App Store for Brother printers and scanners. I don't use the control center, but my all-in-one (MFC-J8350DW) is working with Apple's preference pane for scanning and printing.
Did you get a 10.11 update to the Brother print drivers?
My read of the information on Brother site says they’re still evaluating the software against El Capitan.

I’m seeing a few issues printing Circus Ponies Notebook to my [Brother] Printer: Just stalling out in the middle of a spool - and all I want is the first 4 pages of a notebook first saved as a PDF.

A few other items tend to take a little longer than they used to as well.

There's never been such a thing as an "OS Specific" update to a printer driver that I can ever remember in the past 9 years since I got my first Mac. They always just show up as driver updates (as they all still typically work on all versions of OS X).

My read of the information on Brother site says they’re still evaluating the software against El Capitan.

Brother never did maintain a very good web site, IMO. I've had some problems with their inkjets, but then I've had problems with inkjets from most manufacturers. My Brother HL-5250DN laser double-sided printer has a been a real champ, though (although even it will get an occasional error once a year or so that I have to reset the printer). I don't know about newer Brother lasers, though. My mother's all-in-one claims to be low on toner and that's literally impossible. I put a full toner cartridge in there and she's printed maybe 100 pages. I think they're set to expire on TIME or something now. I still have my original cartridge the Brother 5250 came with and I've printed several hundreds of pages over the years, at least. They used to come with full cartridges. Now they come with partial cartridges and like I said, I'm not sure the full ones are being honest either. Printer companies sell their printers below cost and then charge a fortune for supplies. It's a real racket. I got off-brand ink for my Brother inkjet and the head clogged after a couple of years. Whether it was the ink or planned obsolescence, I don't know. I hardly print on the thing. I got it more for the fax/scanner (mostly outgoing faxes) and I already had a laser printer so an inkjet made more sense in case I needed color prints and/or photos. But the named brand ink is a waste (the printer cleans its heads with it so you run out of ink every year regardless if you ever print or not and hence the decision to buy off-brand ink given how little I print. I did it with my old Brother and it worked for 5 years. Given I paid $85 for the printer (and this one which has even more features), still better than paying $60 for Brother ink. You might as well buy a new printer.

PDAnet is not working either. This was a big blow considering I use tethering off my unlimited data plan solely as internet.

This is what I've found out so far, please let me know if there's any quick fixes.

Can't use Premiere Pro CC 2015 with OpenCL and when using CUDA it sometimes breaks down completely (or takes forever to render).

Screenflow doesn't recognize the drivers installed for recording computer audio. Always asks to install even after installing them.

EDIT: UnrarX works, must have been the specific file I tried to unrar that was corrupt.

Re-installed FUSE for OS X from:
http://sourceforge.net/projects/osxfuse/files/osxfuse-2.8.1/osxfuse-2.8.1.dmg/download

Does NOT fix/resolve error.

Re-installed TrueCrypt with the instructions here:

Still does NOT resolve/fix error.

What machine are you on? What GPU? Have you tried the NVIDIA web driver? BETA supports iMac and MacBook Pro now. Solved a lot of Adobe errors for 10.11 so far.

Macbook Pro Retina with NVIDIA geforce GT 650M 1024MB. I don't know what the web driver is, I didn't know you could update the graphics cards in a macbook, I thought it updated automatically through the OS.

Has anyone tried VeraCrypt? I did a thread search and it came up with nothing so far.

I gave it a shot and ran into the SAME EXACT issue with VeraCrypt. The software "operates" but when you test and actually try to open it later, does not work.

Try uninstall Cuda from your Mac and then go to Nvidia web and install driver for your card.
Or use FCP X ;)

There are two things to install with NVIDIA cards.

One is the Web Driver. That will install the NVIDIA driver manager and will provide the BETA driver for MacBook Pro and iMac, as well as GPU support for NVIDIA cards on MacPro. That link is: http://www.nvidia.com/download/driverResults.aspx/92192/en-us

UPDATE - The Web Driver allows you to change between the OS X native driver and the NVIDIA web driver through the NVIDIA driver manager. I've used this on my desktop Mac Pro for years and so far no issues on my MacBook Pro.

The other is CUDA driver. There's a lot of details on this if you care to read/search, but basically it allows GPU to do "work" that the CPU could do. The CUDA driver just needs to be updated for OS X 10.11. Most people do not do this regularly. That driver link is: http://www.nvidia.com/object/mac-driver-archive.html

FYI - Adobe supports GPU acceleration and that is usually through CUDA or OpenGL. There is a bug with OpenGL and Adobe right now, so changing to CUDA fixes most of this for video apps. The "Metal" support is another issue entirely...
