depends on which machine I'm working on (and which client), but generally one of these configs:

GPU/graphics (GTX 680, 5770, 5870, x1900)
AJA Kona3 Card (or Blackmagic style equivalent)
CalDigit HDPro 2 Card (or SSD storage via PCIe)
empty, eSATA expansion, eSATA/USB3 expansion
 
1. EVGA GTX-670 FTW 4GB (having fun in BootCamp Windows 8 Pro X64)
2. NVidia 8800 GT Mac Edition 512MB (bootscreen)
-> future Sonnet Tempo SSD Pro icw 2 Samsung SSD 840 EVO
3. spare for future swap NVidia 8800 GT from #2
4. empty with no closing peace = secret (wife-proof) piggybank for SSD setup :D

A pretty much outdated Apple RAID Card in slot 4, capable of 2.5 GT/s only, and collecting dust. :eek:

Occupying is the right term for this thing. So many more attractive SATA 3 solutions available today..

Seriously, I think of it as a wasted slot. Current config is

4. Apple Raid Card, 2 HDDs conntected as JBODs for Data
3. Velocity Solo x2, Samsung 830/256 (boot drive, apps)
2. ORICO PFU3-2P for USB3 (works fine here)
1. R9 280X, 2 HU

Sure it was nice to have when it came with the Mac Pro. It's a 2009 machine, reached about 200-220MB/s read/write with 2x 2TB Barracudas striped to RAID0 when I got it in 2012. I know the card has been expensive new but that isn't really competitive anymore by today's standards.

Maybe I should toss it overboard and free a precious slot for something more useful. Does anyone care to comment on this?

Good to see you made some use of your PCIe after all...

The Apple Raid Card was my WORST $$$ spend since using a Mac, back in 2008. Nothing but trouble and that very annoying battery revival thingy, ugly. Just running a soft RAID0 and very happy with it. And yes, I have a very good back-up scheme!

The xServe one actually worked a lot better, but yeah the Mac Pro version was a joke.

my machine is a server now. Video card broke so i just yanked it, all the slots are empty. Going to fill them with hard drives. Low cost plan is to put a 4 sata controller in #1, and mount hard drives on blank cards on 2,3,4. power will come from the board

4 of my 5 slots are filled. While most overlook the mPCIE slot down in the processor area, It works well for USB 3.0.

Slot1: EVGA 680GTX or Gigabyte 7950. Depends on my mood.
Slot 2: Lycom NGFF adapter w/ Samsung XP941
Slot 3: Open for another NGFF flash disk
Slot 4: Velocity X2 - powering a couple 840Pros.

mPCIE/Airport slot: USB 3.0 Controller w/ 180MBSec R/W approx.
