No problems to update a Mac Pro 3.1 from 10.14.2 to 10.14.3 via Software Update including the post install procedure with Mojave Patcher v1.2.3.

I don't see the bootlog so conclude that APFS ROM patcher must have worked.If I am wrong probably @dosdude1 or other users will be correct me. As far as I know, if you patched correctly with APFS ROM patcher you will not see afps bootlog when you boot your mac.

I should have said if it boots.I believe it is less a matter of a "key" and more a matter of which file index in the software catalog to download. If you do the download manually, you'll see that the catalog is just a long list of packages. However, I don't know why the patcher doesn't just check the version number that's readily available in InstallAssistantAuto.smd. I believe I could make a more reliable auto-downloader quite easily, and dosdude1 is clearly more experienced than I am. Am I missing some weird caveat?

The Distribution file in the Delta has far more Build IDs listed in its Volume check section than the Combos, so I wonder if they mixed them up.
Not necessarily, you have to make sure that you don't install the APFS patch when applying post-install patches to a machine with the APFS ROM Patch applied.
