This is what i have:Open a Terminal window and enter "diskutil list"
what does this show you?
Just a thought, do you have this SSD installed in your MacPro1,1 or at the very least mounted externally?

my ssd is plug inside in a special case. i think it's surely the line "Apple_CoreStorage Incompatible Format 511.3 GB disk1s2"
If you think that is the disk then try this in a Terminal window...
diskutil mount "disk1s2"
Now is it visible in Snow Leopards Disk Utility?
Did you format the drive with APFS? That's not compatible with El Capitan.
This poster's problem starts back at post #4000, and also shows up in the MacPro forum.1. Replace two boot.efi files with those from Pike R. Alpha.

Did you use the gray or black boot screen efi? My MacPro 2,1 wouldn't boot using the black one. Works fine with the gray one. Not sure why. Apparently some machines aren't compatible with the newer black boot up screen efi.I did the update without even thinking the other day. I'm actually running an xserve 1,1. So I've wiped the drive and used another machine to install 10.11 and replaced the boot.efi files. I've also used a second drive running 10.7 on the xserve and tried to make an installer. Both options get to the apple logo and progress bar and stop there. The bar never moves.

Applying a Combo Update will always overwrite the Pike versions of the boot.efi files.Can confirm that the timestamp of the pkg file contained in the "10.11.6 Combo Update" available for download from Apple is July 11, 2016. Should be safe to install on 1,1 and 2,1. I'll do that as soon as my TM backup finishes, and if you don't hear back from me, I've given up on my Mac Pro
edit: success! Had to boot into Recovery and swap the boot.efi files, even though I installed the piker script.
